Fasta fragment length not consistent. Some fragments less than 36bp, longest Fragment 900bp How can I make this consistently 36 bp?

The Simulator GTF output contains "gene" features where "start" and "end" coordinates aparently do not coincide with genes annotated in the "gene_id" attribute.
